"According to initial information, there was a fire after the strike. These terrorists were hiding in the basement," Avi Hyman, a spokesman for the Israeli government, told a news conference.
"We will investigate the matter. It was a very grave incident. Any loss of life, of civilian life, is grave and terrible," Hyman added, insisting that Israel continued to try to "minimize civilian casualties".
According to Avi Hyman, the strike targeted two members of Hamas who were responsible for "many attacks in Judea and Samaria", the biblical Hebrew terms for the occupied West Bank.
The strike on Rafah was condemned by Egypt and Qatar, mediators in diplomatic efforts to reach a ceasefire in the war that began nearly eight months ago.
Earlier on Tuesday, French President Emmanuel Macron said he was "outraged by the Israeli strikes which caused numerous victims among the displaced in Rafah", renewing his call for an "immediate ceasefire".
